I just brought home an 88. I noticed that it too has that boss tapped and yet there is nothing in it either. more to follow on that later. 

I'm interested in the burned wires too. what is the condition of the egr pipe? it's possible for them to break or rust out. aside from that there should be no extra heat source in that area.

an 87 should not but the 5.0 does use either firing order depending on cam choice. the H.O. used the 5.8 firing order and by 94 or 95 they all did

I think mine was rodents but I'm not sure, I wired it as a stock 5.0 and it fired.  I have not checked but I assume the HO would show via vin  and my vin was "N" for the engine.   I did not see any damage on the EGR pipe.  That hole is still a mystery after being post here Full Size Bronco & Ford Truck enthusiast not a good answer yet.  You figure that out let me know.  I plugged mine with a bolt for now.
